There could be a number of things that could be preventing you from running.

1. I never seem to be able to run from enemies if I'm currently targeting an enemy or ally with an attack, spell or item. Look at the enemy and see if the battle cursor is pointing at an ally or an enemy. If it is, press the B button to go back to your command list, then try running. More than likely this is the problem.

2. You can't run from bosses at all. Make sure you're not doing something daffy like trying to run from a boss.

3. Some non-boss enemies can't be run away from. One such example is the Behemoth (found in the Lair of the Father and the bottom floors of the Lunar Subterrane).

oh, and in Final Fantasy IV DS, running away requires you to press just R. The L button is actually a second A button, so pressing it basically makes you finalize a command like the A button would. You only need to press R. I know it's odd, I find myself pressing both L and R at the same time like EVERY other Final Fantasy game. In fact, this might by why you can't run away. You might accidentally be trying to press both shoulder buttons, and you might be hitting the L button before your other finger hits R, causing you to select a target with the Attack command. If so, refer to number 1.
